If you're going to use silicone, then paint them first. Otherwise, use an acrylic sealant (which is overpaintable) and then paint.
The "soft putty" is probably the old type of silicone sealant. Replace it.
The "putty" that's bedding-in the windows could either be putty or burnt-sand mastic, depending on the age of the property (it was traditionally used for exactly that purpose). Burnt-sand mastic (also called scotch mastic in some areas) goes rock hard over time, hairline gaps opening up between the frame and brickwork to let in water, so I'd recommend replacing it with silicone or acrylic sealant.
