Hi, i am in need of some advise. See pictures in my gallery

I was wondering, am I able to fill this join in with mortar or some flexable silicon?
I was going to do it, but got told by my father in law not to because it would stop the house from breathing and could have an effect on it???

I would fill it with a flexible builders mastic.
