Shower door channel

I've got a rather moldy shower cubicle I'm planning on re-sealing. However, I'm a bit puzzled by the actual door. There is a channel at the bottom of the door which has been filled with what looks like a clear sealant. Should it have a sealant in the door or should this channel just be empty (and therefore fill with water)?

Better pic would probably help. normally there's water holes on the inside so any water in the channel runs into the tray
